Construction of a weighted gene co-expression network from transcriptomic data
Summary:
In this thesis 3,500 samples of Affymetrix microarray technology (GeneChip™ Arabidopsis
Genome ATH1 Array) of various tissues of the plant species Arabidopsis thaliana are
examined. Each of them shows expression values for 21,274 plant genes. The first step of
the analysis is to categorize the samples using WGCNA (weighted gene co-expression
network analysis), which is a package of the R programming language. The genes are
grouped into 27 co-expression modules of different sizes. Each module contains genes that are interconnected and show different levels of expression in different tissues. The set of
genes in each module is examined for any over-representation in biological processes. The different modules are delineated, clarifying their roles at different stages of plant
development. Finally, this weighted gene co-expression network is compared with other coexpression networks derived from the identical data but using other computational
methods.
